There are plenty of options after pursuing Commerce in Class 12. Let’s tackle each of your concerns independently.
I. Each of the courses you have mentioned require different skill-sets. While, by and large, all the courses will teach similar subjects in some capacity, all of them offer varied career prospects. So, what you need to do is assess your son’s interest level & skill-set.

Having only a UG degree will not cut it for your son. With such cut-throat competition, he will have to pursue a PG programme. So, before you take any decision, please keep this factor in mind.
II. Yes, most of the colleges today follow online application process.
III. Documents required: Class 12 Mark sheet & pass certificate, domicile certificate, character certificate, and proofs if belonging to a Reserved Category.

Your best of four subjects based on the score you mentioned will be Malayalam, Communicative English (functional English), Psychology and Journalism. If you want to take English (Hons), then English core will be considered as well. In which case, your overall percentage will drop a little, as compared to the other highest scored subjects.
The last date for application to DU is now over. Hopefully you had applied. You can wait for the consecutive lists to come out; maybe you will secure a seat in one of the DU colleges.
There will be no deductions for admission in DU if you have cleared your Class 12 from a state board.

You should try to pursue your PhD from a state/government university as it holds more reputation. As far as where to pursue PhD from is concerned, that will depend on what you want to do your thesis in. Different universities have different mentorships available.
